Well news came out the Josh Beckett stained his oblique muscle pitching a side session. My question is two fold; 1) how does it happen pitching and hitting and 2) what can prevent it?

The obliques are a key pitching muscle because they rotate the torso and thus are a primary source of a pitcher's power. Some of this can be due to a lack of conditioning and some of it can be due to a long season.

Also, in a couple of cases I have seen hitters have oblique problems because they start using them when before they weren't (due to their adopting more rotational hitting mechanics).

Yep ... also since each action is so quick, if you do something awkward in your mechanics or something small you can tweak it .... I am guessing his strain is very minor because hes going to start the 3rd game.

Not quite. Pitching power does not come from the obliques. But thats a whole other thread. When a pitcher over rotates, the obliques, possible herniation and other core related muscles can get stressed, pulled and tweaked. In fact, it's the only knock on Lincecum's delivery. At 23, he can get away with it. At 30, he may not be able to get away with it. Josh Beckett has slowed his delivery and is relying more on over rotating and swinging his leg than when he was younger. And without a doubt, the older you get and the heavier you get the longer it takes the body to get properly warmed. He may not have gotten warmed properly.
