Earlier today I saw that tomorrow's matchup was Mark Prior vs. Johan Santana. Now, it says Carlos Marmol is the Cub's starter. Anybody know what happened, or are they just giving Mark an extra day of rest?

no, they are just keeping to the rotation. Marmol pitched on saturday, and prior pitched sunday. If they maintain the 5 man, Prior would be tomorrow with marmol going today. If they wanted to skip marmol's turn, then they would go with prior.
